Scientists find more precise way to turn off genes, a major goal of treatments that target cancer

Mar. 7, 2013 ? Scientists at UC San Francisco have found a more precise way to turn off genes, a finding that will speed research discoveries and biotech advances and may eventually prove useful in reprogramming cells to regenerate organs and tissues.

The strategy borrows from the molecular toolbox of bacteria, using a protein employed by microbes to fight off viruses, according to the researchers, who describe the technique in the current issue of Cell.

Turning off genes is a major goal of treatments that target cancer and other diseases. In addition, the ability to turn genes off to learn more about how cells work is a key to unlocking the mysteries of biochemical pathways and interactions that drive normal development as well as disease progression.

"We've spent energy and effort to map the human genome, but we don't yet understand how the genetic blueprint leads to a human being, and how we can manipulate the genome to better understand and treat disease," said Wendell Lim, PhD, a senior author of the study. Lim is director of the UCSF Center for Systems and Synthetic Biology, a Howard Hughes Medical Investigator and professor of cellular and molecular pharmacology.

The new technology developed by the team of UCSF and UC Berkeley researchers is called CRISPR interference -- not to be confused with RNA interference, an already popular strategy for turning off protein production.

"CRISPR interference is a simple approach for selectively perturbing gene expression on a genome-wide scale," said Lei Stanley Qi, PhD, a UCSF Systems Biology Fellow who was the lead author of the Cell study. "This technology is an elegant way to search for any short DNA sequence in the genome, and to then control the expression of the gene where that sequence is located."

The technique will allow researchers to more easily and accurately trace patterns of gene activation and biochemical chains of events that take place within cells, Qi said, and will help scientists identify key proteins that normally control these events and that may go awry in disease.

CRISPR Interference vs. RNA Interference

Unlike conventional RNA interference techniques, CRISPR interference allows any number of individual genes to be silenced at the same time, Qi said. In addition, it acts more crisply, if you will, by not turning off untargeted genes the way RNA interference techniques do.

Gene switching by RNA interference was identified more than a decade ago, launching a new research field that has spawned a Nobel Prize and billion-dollar biotech firms. In January, the U.S. Food and Drug Administration announced its first approval of an injectable disease therapy based on a similar interference strategy, a drug to treat a rare form of high cholesterol.

RNA interference blocks the messenger RNA that drives protein protection based on the blueprint contained within a gene's DNA sequence. By preventing protein production, RNA interference may be used to get around the problem of difficult-to-target proteins, a frequent challenge in drug development.

But CRISPR interference acts one step earlier in the cell's protein manufacturing process. "The horse has already left the barn with RNA interference, in the sense that the RNA message already has been transcribed from DNA," said Jonathan Weissman, PhD, a Howard Hughes Medical Investigator and professor of cellular and molecular pharmacology, who is another senior author on the work. "With CRISPR interference, we can prevent the message from being written."

Implications for Regenerative Medicine

CRISPR -- an acronym for "clustered regularly interspaced short palindromic repeats" -- is a system that bacteria use to defend themselves against viruses. CRISPR acts like a vaccine, incorporating bits of genes from viruses. Bacteria can reference this library of virus genes to recognize and attack viral invaders.

Qi and colleagues used a protein from this system, called Cas9, as a chassis into which they can insert any specific RNA partner molecule. The selected RNA serves as an adaptor that determines the target anywhere within the genome. "Targeting the machinery to new sites is extremely flexible and quick," Qi said.

The research team was able to get the system to work in mammalian cells as well as bacterial cells, and is working to improve its efficiency in mammalian cells, including human cells. The team aims to couple the Cas9 chassis to an enzyme that will enable the technology to turn genes on as well as off.

Such a versatile tool could prove valuable in efforts to reprogram cells for regenerative medicine. Lim's own lab is working on reprogramming immune cells to treat cancer.

"The idea is to reprogram cells to do the things we want them to do," Lim said. "We are still unlocking the secrets of the genome to harness the power of cellular reprogramming."

Additional UCSF co-authors of the Feb. 28 Cell study are postdoctoral fellows Matthew Larson, PhD, and Luke Gilbert, PhD. UC Berkeley co-authors are Adam Arkin, PhD, professor of bioengineering; and Jennifer Doudna, PhD, Howard Hughes Medical Investigator and professor of biochemistry. All the study authors are members of QB3, the California Institute for Quantitative Biosciences, which is headquartered at UCSF Mission Bay.

The research was funded by the National Institutes of Health, the Howard Hughes Medical Institute and the National Science Foundation.

(AP) ? Not content with enacting the most restrictive abortion law in the country, Arkansas Republicans plan to press the legislative advantage their party hasn't enjoyed since Reconstruction by making it even more difficult for women to get abortions in the state.

The GOP-controlled Legislature on Wednesday overrode Democratic Gov. Mike Beebe's veto of a bill banning nearly all abortions beginning in the 12th week of pregnancy, when a fetus' heartbeat can typically be detected through an abdominal ultrasound. That law wouldn't take effect until 90 days after the legislative session ends in a month or so, but the Legislature last week overrode a veto of a near-ban on abortions starting in the 20th week. That law took effect immediately.

State Sen. Jason Rapert, who was behind the 12-week ban, now wants to cut all public funding to Planned Parenthood. And the state's top anti-abortion advocacy group is urging lawmakers to ban providers from remotely administering the abortion pill via a video hookup ? a practice they've derided as "webcam abortions."

The moves mark a major shift in a state already considered to have some of the most tightest restrictions on abortion in the nation, and they're worrying Democrats who say the newly Republican-controlled legislative majority is obsessing over abortion at the expense of issues such as education, health care and economic development.

Knowing the Legislature needed only a simple majority in each chamber to override his vetoes, Beebe nonetheless rejected both bans and said they clearly contradict the Supreme Court's Roe v. Wade decision and the state will end up wasting money having to defend the laws.

The American Civil Liberties Union has already said it will sue to block the 12-week restriction from taking effect, and courts are already weighing the legality of similar 20-week bans passed in other states, which are based on a theory rejected by most experts that a fetus can feel pain by then. On Wednesday, a federal judge deemed Idaho's 20-week ban unconstitutional.

"I was hoping we were finished with what I think is, intended or not, an attack on women," said Sen. Joyce Elliott, a Democrat from Little Rock who has been an outspoken critic of the new abortion restrictions.

Rapert is now calling for the state to prohibit any state or federal funds from going toward any entity that performs abortions. It's a measure that's aimed at cutting off public funding to Planned Parenthood, which doesn't perform surgical abortions in Arkansas but distributes the abortion pill at two facilities in the state. Arkansas' only clinic that performs surgical abortions is in Little Rock.

The proposal would cut off money Planned Parenthood receives from the state for non-abortion programs, including federal grants disbursed by the state to the group for education programs in Little Rock schools on sexually transmitted diseases.

"I'm glad for them to do education and do those sorts of things, but I do not like them utilizing funds, indirectly even, to support their efforts with abortion in our state," Rapert, a Republican from Conway, said Thursday.

Planned Parenthood officials vowed to fight the legislation.

"For many Arkansas women we care for, we are the only health care provider they rely on every year for affordable care including well woman exams, lifesaving cancer screenings, contraception, and STD prevention," said Jill June, president and CEO of Planned Parenthood of the Heartland. "Planned Parenthood will fight this dangerous bill just as we fought Senator Rapert's abortion ban - politics should never come between a woman and her medical care."

Republicans, who in January took control of the Legislature for the first time in 138 years, have benefited over the past two elections from President Barack Obama's unpopularity in the state. The abortion laws Republicans have already pushed through are more restrictive than any adopted during the 10? years that Republican Gov. Mike Huckabee, a vocal abortion opponent and Baptist minister, was in office.

Rapert won re-election last year after defeating a Democratic lawmaker who chaired the House committee that rejected several anti-abortion measures in the 2011 session.

"For years in the state of Arkansas, these types of bills have been filed but have never been able to see the light of day because they were killed in committee who were not pro-life," Rapert said. "That's why you see these bills making it today."

Rapert's 12-week ban goes beyond the restrictions Arkansas Right to Life, the state's chief anti-abortion group, said it would push for during this year's legislative session. The group has already seen two of its three main agenda items ? the 20-week prohibition and legislation banning most abortion coverage in the insurance exchange ? become law.

The group didn't endorse Rapert's 12-week ban but didn't oppose the measure either, Executive Director Rose Mimms said.

"We are incrementalists. That's our strategy," Mimms said. "We try to make inroads where we can. We would love for the heartbeat to be able to be held constitutional."

Mimms said the next step for the group is a measure that would ban the distribution of the abortion pill using telemedicine. Planned Parenthood has said it has no plans to do so in Arkansas, although the idea has been tried in other states to help women in rural areas where abortions aren't readily available.

Republican Sen. Missy Irvin of Mountain View said she's working on wording of the proposed ban and expected to finalize it before the Monday deadline to file legislation.

Beebe, who signed the abortion coverage ban into law this year and has backed other limits on the procedure in the past, repeated his concerns Thursday about the costs of defending the new abortion laws.

"My concern going forward is that they're unconstitutional," Beebe told reporters Thursday. "You know, you put your hand on the Bible and you're supposed to swear to uphold the constitution. It should mean something."

Dillard hopes Westbrook?s success in baseball will inspire others to play

Dillard?s Cleveland Westbrook Jr. would watch baseball games on television with his father every night, mesmerized by Yankees shortstop Derek Jeter?s defensive flair.

Inspired by his trademark acrobatic throw, Westbrook Jr. signed up for tee-ball as a 4-year-old.

He would go on to discover his potential at his favorite player?s position while in coach-pitch.

By the time he turned 10, Westbrook Jr. played for the Wilton Manors travel team. Last season, he was a member of the Florida Pokers. He is currently trying to find a club in Miami.

?I just liked seeing them turn double plays,? said Westbrook, now a junior in high school. ?That was my favorite thing to see. I always wanted to be that person to make the double play.?

It helps that athletics run in his genes.

His father, Cleveland, played football, basketball and softball.

His mother, Erma, was a Hall of Fame basketball player at Bethune Cookman.

?He just adapted to it and wanted to play it,? Westbrook Sr. said. ?We just backed him up with whatever sport he wanted to do. We told him whatever he wanted to do we would support him.?

Over the years, Westbrook Jr. expanded his versatility by learning various pitches from coaches.

His arsenal now includes a two-seam and four-seam fastball in the low 80s (mph), a circle change, a slider and a curveball.

When Westbrook Jr. made his high school pitching debut as a freshman, he enjoyed the spotlight the position provided.

After calming his nerves, he felt right at home on each pitch.

?It was like I was watching a professional pitcher up there the way he was pitching,? Westbrook Sr. said. ?He just blew me away. He played anywhere you put him, but it stuck. And the way he strikes the guys out! I just love watching him play. I can?t explain it because I?m just so proud of how he picked the sport up and started playing.?

Westbrook Jr. decided this past summer to focus solely on baseball instead of splitting his time with the junior varsity football and basketball teams.

It marks a rare occurrence for a school with seven state championships between those two programs. In District 16-5A the goal is to play a seven-inning game, avoiding the mercy rule against programs such as American Heritage with seasoned ballplayers.

The hope is if Westbrook Jr. can go on to play collegiately ? becoming the first under coach Daniel Lozinsky ? perhaps others will want to follow in his footsteps and play baseball at Dillard.

Yet that remains a work in progress.

Joseph C. Carter Park on Sunrise Boulevard, which is within walking distance of Dillard, took away the little league diamonds for a new football field.

They will be built over the next year two miles away at Osswald Park, hopefully provide a feeder system of talent.

According to its website, the Reviving Baseball in Inner Cities (RBI) program, which has been around since 1989, aims to increase interest in baseball and softball among underserved youth in more than 200 cities around the world.

Alumni currently in the majors include Braves outfielder Justin Upton, Phillies shortstop Jimmy Rollins and Yankees pitcher CC Sabathia. Last May through August, Westbrook Jr. played for the Marlins team.

?We weren?t the only teams that knew baseball and knew it well,? said Westbrook Jr., who traveled with his team to Vero Beach for a tournament. ?It was fun to actually watch and see how other high schoolers compete. You get to see how many people just set themselves down for baseball and not just for other sports.?
